Repeating this comment that I made on design #1:

The school is named after St (Padre) Pio. If you want to see what he looks like, go here:

Padre Pio had a devotion to the Eucharist. Maybe that imagery would be nice. Here are two ideas:

As for colors, maybe maroon (burgundy) and grey, or something with hunter green, navy, and grey ... Or hunter and white. I do like the orange and blue -- it's the color combo of my alma mater. :)

The more that I think about it, the more I like the idea of a monstrance being worked into the logo. It's essentially just a glowing circle with rays coming out of it. Something like this:

Maybe as a background with the school's name over it.

Not sure if this helps but the mascot will be a lion. I like the lions on a coat of arms that have both paws up with the reverse crossed tail:

If this helps, the school focuses on Latin and Greek, both language and culture / history. Greek / Roman symbols might be worth working into the logo.

The emphasis is definitely on the word Pio vs Academy.

I was just looking at school logos, and I definitely like that some of them incorporate trees. A tree logo might work really well here.
